There is a VERY small chance that the air outlet is some how messed up and is allowing water to come in. Behind the bumper is a plastic/rubber flap that allows air to escape when you close the trunk. If that flap has somehow been removed or broken, it MAY let water in.
You can see the little flap in the photo. The wires are for my trailer, ignore them.


You can check from the inside of the trunk by pulling the liner away from the rear (closest to you when you are standing behind the car) of the trunk area.
