I had a similar "click" when up shifting into 3rd, I found that the tranns needs to warm up before everything go smooth, just like the engine. the other thing is try to shift over 4000RPM. it seems like the whole car needs to be revved up to function smoothly, not only the engine. but it doesn't mean you have to be in the V-tec, a range of 3500 to 5500 RPM seems to work fine for me.
