I put the towels on the outside of the top, near the top of the plastic. When you start to open the top they will move a little just readjust them. Just make sure they aren't too thick or the top won't fold right (I normally just fold the towel once and put it in there). It will keep quite a few scratches away from the window. I used Plastx from Meguiars to remove a lot of the "fog" from the previous owner. Unfortunately I don't think there is anything you can do for the crease.
